I believe only the trolley's blue line serves the Amtrak station.  Take is a little way and get on the Orange Line to the El Cajon Transit Station.  If it's Tuesday-Thursday, take the 888.  If it's Monday or Friday you can take the 888 or 894, but I recommend the 894 since it's a shorter ride and has much more space...the 888 may be overcrowded.  The 894 may even accommodate stops to use the bathroom and some other errands....you'll see.

 

I also recommend you get a day pass at the trolley station, and when you get on the 888/894 you'll have to pay an additional $5 for the last half of the trip for a $10 total.  Otherwise you pay $2.50 for the trolley and $5 for the first half of the bus trip and $5 for the latter half.
