And the permit says "Each person entering [Canada] via the Pacific Crest 
Trail must complete his/her own application." I would assume that includes 
Canadian persons.

No, the permit is to enter Canada via the PCT.  It allows you to enter
Canada at a place (PCT) where there are no border guards.  It has nothing
to do with entering the US.
