Mother Goose and I section hiked Oregon this summer. We started SB, but ended up going NB because of snow.  Personally, I would suggest hiking from Crater Lake NB to McKenzie Pass; bypass the lava between McKenzie Pass and Santiam Pass (hitch into Sisters and then hitch out); take Santiam Pass to Timberline.  How long would it take?  Depends on your pace and zero days.  Most of the hikers we talked to took at least one zero day in Bend.
